I had this exact same problem a while back.  After a long while of
Googling, I found this article:
http://support.ipswitch.com/kb/IM-20030415-DM01.htm  It is written for
some app called IMail, but you should be able to fairly easily port the
instructions for your situation.

Has anyone had any success issuing a X.509 certificate from a Windows
Enterprise CA for a Linux box running openssl (specifically RHEL AS4
Update 3)?  My goal is to get openswan on the RHEL box talking IPSEC
with a handful of Windows 2003 servers that are domain members.
